I just reinstalled IL2 1946. Which patches do I need and in what order do I install them?
Are there any mods you recommend? Maybe there is a 6DOF mod for my Trackir?

Two official patches: The current 'trendy' mod pack to get hold of is UltraPack 2.0. It should be installed over a clean Il-2 1946 v.4.09m; download of the full mod package is via bit-torrent and weighs in at ~3.5gigabytes. Info can be found by Googling 'UltraPack 2.0'. rules here prhibit direct linking to mod files/sites, but it's not hard to find.

No you cannot. Why you'll see many people with multiple installs of Il-2 1946. Go with UP 2.0 tho. Great mod package.

Do you know if I can fly online with people who don't have Ultrapack 2.0 installed? You're welcome.  As for flying with those who do not have UP 2.0 ... Yes and no. Yes, if all they have is clean 4.09m because you can unload mods and fly 4.09m also. No, if they have some other mod pack (other than HSFX, which you can adjust loaded mods to be compliant with).
